As I expected, it uses LUFA to do the USB work, and hardware serial to do the UART work. In my case for the arduino uno R3 : \hardware\arduino\firmwares\atmegaxxu2\arduino-usbserial\Arduino-usbserial-atmega16u2-Uno-Rev3.hex.
