There's no way, at least in my opinion, that Obi-Wan was ignorant of his padawan's relationship. But Obi-Wan always looked for the good in Anakin, and found it. He definitely never expected his "brother" to betray the order. Yoda, at nearly 900 years old, had to have at least suspected Anakin and Padme were together.
